Have seen 2 ATI 3870 from gigabyte cards with different coolers,
one has full length card cooler
the other has just a heatsink and fan on gpu chip

what are the pro's and cons of each method of cooling?

Generally the stock cooler (full length) will be quieter without load, the 3rd party one will be quieter under load. The 3rd party ones normally can't dynamically adjust fan-speed. The stock coolers are much quieter with the HD3000s than they were previously though.
