Microsoft Using its Own Backdoor?

Could this be the reason why Internet Explorer is so flawed?

Today I installed a copy of Windows after having reformated my Laptop and I was on the Microsoft Website downloading .net framework and i tryed to replace "C:\WINDOWS\system32\LegitCheckControl.dll" and it said it was in use, I thought thats funny, so i closed the IE window on microsoft (other IE windows were open) and then tryed to replace the file and it worked as this is a Geniune Advantage File then surely microsoft was looking into my computer to see what that file said, very werid if you ask me...

Sorry if i have missed something obvious here...
 
I wasn't on the windows update part just on one of the odd download pages if you know what i mean, what im getting to is if microsft can do it surely any old website could?
