my -12 volt rail thing is +0.56v

Just ignore it, the -ve rails aren't of any real purpose.

Do all PCs have -12v lines any more? I'm sure I read they've been removed from certain PSUs and that's why they wouldn't power some motherboards.

I don't know that they have been removed as such but since most manufacturers don't pay any attention to them they might as well be gone. You are also right that some motherboard manufacturers still use them although for what reason I have no idea.
