Not using primary pcie 16x slot?

Just building my computer at the moment, I have a Rampage IV Extreme and a 390x. With my noctua cooler my 390 won't fit in the usual graphics card slot - should it work in the other pcie 16x slot? Do I need to do anything first? It isn't working

Maybe has options as which pcie # to use if not got an auto setting ?

There was a pcie switchboard on the mobo, the third slot was off by default :-)
