overclock help/bios-flash help please!

Got 2 problems with getting my e6600 to 3.2ghz.

First one is, when running at 3.2ghz (8x400) most programs including vista think it is running at 3.6ghz (I am guessing this an old bios causing this)

So I try to update the bios by going on the Asus website and geting the .rom file and the program. The program refuses to open in vista 64, am I supposed to do it before windows has booted?? If so how do I do this as I don't have a floppy drive any more.

Windows misreading the CPU clock is because it thinks the multiplier is still at the default 9x. CPU-Z will tell you the correct value.

I strongly recommend against flashing the BIOS in Windows, as it is very risky. The best way to flash the bios is to format a USB stick as FAT and put the bios file onto that. Then use the Asus utility in the BIOS (EZ Update or somesuch) and update it there.
