PC shuts down after running for a few minutes

I recently performed a major update to my PC and replaced the motherboard, graphics card, CPU/Cooler and PSU.

I installed everything according to the usual instructions and booted up my PC. However, when the PC is upright, it will boot up and run for a few minutes before abruptly shutting down. However, when I lay the case on its side, it'll run indefinitely.

My only two guesses thus far are that there's a short somewhere that's somehow causing the shut down or that the new CPU cooler isn't seated correctly and when I stand the case upright, there's not enough contact with the CPU to do the job.

The upgrade went smoothly apart from the CPU cooler that I though was unnecessarily difficult to install.

I don't know how relevant my specs are here but here's what I've upgraded to:

Intel Core 2 Quad 9450
600W Trend PSU
Asus P5Q Pro Turbo motherboard
Palit GTX 275 GeForce graphics card
Arctic Cooling freezer 7 Pro cooler

I could run the PC on its side, but I'd rather find the issue as it's taking up all the space below my desk and I don't want whatever issue to actually do some long term damage to the PC.

Do you guys have any ideas or solutions to my problem?
