If I use a card for physx, will it change my main card from running at 16x pci-e, using phsyx will it consider it like sli and put them both at 8x?

Depends on your board. In general having anything populate the slot will cause it to change speeds to 2 slot mode.
In my board for example it's x16 and x4, regardless of what populates the slot. I know some boards will go to x8 x8 for example.

Ah gotcha, probably will be 8x then if i use that which might negate the benefits from it.
