PCI-E x1 Card only works in one slot

I've just bought a TV card that plugs in via PCI-E x1. At first it didn't seem to be working and I thought it was faulty. Plugged it into another PC and it worked. I then started trying other slots in my PC but it still didn't work. I then pulled the graphics card which is in PCI-E Slot 1, put the TV card in there and the graphics card in another. In then worked and was displayed in the device manager. It seems the card is not picked up when in any other slot than slot 1.

Recently I had a PCI-E x1 card die on me and this is the replacement for it. The computer crashed as a result but worked ok when restarted. It would seem it's probably damaged the motherboard in some way but the graphics card works in all the slots lower than slot 1 (they're all x16 length slots). I have no other PCI-E cards to test with other than this. The faulty PCI-E card was in slot 2 and it seems to have fried all the lower slots and not slot 1. Have some of the lanes been damaged or something? The graphics card still works in them all but could it be operating at x8 speed for example?

I've also made sure it's not because the card doesn't fit into the slot correctly by removing the backplate.
