I have the Asus Maximus VIII Gene motherboard and planning to install the NH-D14 cooler however the gap between the heatsink and the R9 290X is quite small and was wondering is both the PCIe slots on the motherboard are both x16 so that I can install the card on the second slot for more room for airflow.

2nd slot is only x8
I wouldn't worry much about the fact that it's x8. I'd bet you'll lose only a very small percentage of FPS by using the x8 slot with the x16 slot in crossfire.
:edit: duhhh, misread your post, not sure where I got crossfire from! It's more definite in the case of a single card, you really should be looking at losing 1-3% performance at most.

Just whack it in the x16 slot, check temps, everything will be good, profit.
