PDFing double sided documents

Sadly I dont have a duplex scanner so currently having to scan each side at a time and then combine in Acrobat Pro which is taking quite a while. Is there any software out there that can do this automatically if you scan all the odds and then the even pages via the sheet feeder so you end up with 2 documents with multiple pages?
