permission issues in Vista x64 after clone

Hi all, pretty much as the title.
I upgraded my hdd and used the acronis 9.2 cloning software which was included with the new drive, since I did this vistas permissions seem to be screwy.
I had to retake ownership of the disk and folders and also reset the ability of users todo anything.
however I still get a "open file - security warning" everytime I try to run any program from the desktop or quick access taskbar, from the start button is fine.

Also its causing havock with my programs that have to write to any of my disks, usb or ata disks, just fails with a permission issue, even if its run as admin, the account I'm using is a admin account as well.

any ideas what I could try? really would rather avoid a rebuild and would like to find a way to fix as I may be doing a lot of vista clones shortly :(
