I'm trying to play MKV's via VLC Media player. The video is perfectly smooth however the audio will go choppy every now and again.

What could be causing this?

Specs -

E6750 2.6Ghz
4GB DDR2
Nvidia GT430 1024MB

I have all of the latest drivers installed.

Cheers

Aye, that will be an issue with the video player - by default VLC runs without GPU-acceleration.

One option is to turn GPU acceleration on within VLC.

To do this go into Tools > Preferences > Inputs & Codecs tab > Codecs - then tick "Use GPU acceleration (experimental)" and then save. You may need to restart VLC for the new settings to come into effect.

However, after using VLC for a long time I would echo AtaRo and personally recommend MPC-HC (Media Player Classic - Home Cinema). This is a very nice, simple video player with good video quality and GPU acceleration set up by default.

If you are looking for the best quality codecs, I believe the Cyberlink PowerDVD codecs offer the highest video quality - though that software isn't free.
