Possible Dead Mobo/SATA Controller? - Asus Maximus Formula II SE

So this is a weird one and it's had me tearing my hair out for the last few days...

The problem that's occurring is that when windows boots, it stalls on the 'windows is loading' screen for 3-8 minutes (time varies every boot).

I tried 'clean boot' (to determine if it was software causing the problem) which made no difference at which point I noticed some very odd noises coming from the HDD. I then replace the HDD with one I know works (until a few weeks ago it was an OS drive in another pc). The new HDD made no difference with a completely fresh install of windows. At this point I have tried re-installing the OS multiple times to no avail.

I have also tried AHCI mode on and off (with the AHCI drivers from the manufacturer website installed) and this also makes no noticeable difference.

Something that strikes me as very odd is that while the throughput of the drive appears normal (between 30 and 80MB/s for an old SATA II drive), the seek times are massively high - around 35ms for random seeks.

My question is this: does the problem set described suggest to anyone else that the SATA controller on the mobo is on it's way out?

Seagate Barracuda 320GB
C2D E7200
ATI Radeon 3650
