I backed up the saved games in My Documents, and also the GFWL profile in "AppData/Local/Microsoft/XLive", but when I copy them over, my save game doesn't show up in Batman AA. I think it's an online profile (I have achievements unlocked) if that changes anything. Is there anything I can do to get my saved games back?

IIRC batman AA does something stupid like tie your unique OS number to them and won't let you copy them about between OS instances. It might be fixable but I've never managed to do it.

Did you download it via steam or get a retail copy?

Check the arkham city forums it can be done, can be done with all GFWL games. But I thought you just copied the GFWL folder like you did, but anyway head over to the arkham forums and there is a thread soemwhere about this.

Easy to do on Arkham Asylum:

1: Start a new game using an online GFWL profile & after the game autosaves at least once quit to the desktop.

2: Now find the savegame folder & backup the Save0.sgd savegame file.

3: Now copy the Save0.sgd savegame file from your old OS install into the new savegame folder & start the game it will find it as long as your using the same GFWL online profile it was created with no need to backup up Xlive folder (although you can do incase other GFWL games need it)!

The gamesave foldername changes with each OS install & gamertag used as long as you copy the contents of it only & use the same GFWL gamertag profile it will work ok.

The whole GFWL ate my gamesaves urban legend was started a few years ago because some players used a pirated version with an offline GFWL profile then found using a legit version with an Online GFWL profile meant the savegame was not transferrerable  as they are 2 different gamertag user accounts ;)

It's downloaded from Eidos Store, so basically a retail copy.

I just tried this and it said the save is corrupted :(.

EDIT: Anyway, shouldn't my save be stored somewhere in the cloud by GFWL?

Really? I guess my corrupted Batman AA save games when I upgraded to Windows 7 were a coincidence then.

Just because there's a convoluted way to possibly copy your savegames across doesn't mean it works for everyone. I never managed to get my saves transferred.
