Question about installing Windows 7

I have 2 hard drives. I will be installing Windows 7 on my first Hard Drive, but the second Hard Drive has all of my files, like: Music, Movies, Documents, Pictures, Dreamcast and GameCube Emulators.

I was wondering will the .dll files from Dreamcast and GameCube emulators interfere or even conflict when installing Windows 7.
