Right I have an antec 300 case, with just the 2 standard fans installed.

I have a arctic freezer pro cpu cooler. Where should I point the cpu fan? Towards one of the fans, or into the case?

Also, I have left me cpu cooler off for 2 days now, should I reaply the thermal paste or does it not matter?

I think you should re apply the paste but not 100% and I'd have it pointing out the case to exhaust air out

Either point it upwards towards the exhaust out of the case, or point it so it's blowing out of the back of the case. Either works well, blowing out the back will suck more heat from the RAM than the other way, however the other way will remove heat from lower down ie. Northbridge/Graphics better than the other way.

Yes I would replace the paste.
