reinstalling windows on an ssd

I am in need a fresh instal of windows. Luckily I have windows stored on my SSD and the main bulk of my programs and files installed on a separate harddrives.

If i was to reinstall windows how can i have the programs installed on the harddrives still function?
Do i just make a back up of the current registry and copy it back when I have reinstaled windows?

or is there another easier method I am blind too?

I am doing this too. 500gb to 256gb - so it's smaller, or I can use ghost to clone the drive, my option is to shrink it first and risk damage. I would install onto the SSD Windows and keep backed up the old one.

windows easy transfer maybe? keep a list of software installed - wish they could automate
