ok this may sound like an idiot question but where do you plug the windows media remote do you know a port on the motherboard or does it plug into the line in port next to the headphone jack socket?

The windows media remote uses a black box that plugs in by usb.

Your mistaking the IR blasters (IR Emitters) for the actual IR receiver unit!! As said above you plug the black box (IR Receiver) into a spare USB port, then if you want to control another IR device such as a TV's ON/OFF and Volume then you can plug the IR blasters into the 3.5mm like sockets on the back of the black box.
