I'm trying to install Windows 7 and fully customize it but EFI is stopping me from doing this.

On older motherboards this was never a problem but since I upgraded to the Maximus 7 Formula certain theme programs won't work anymore i.e a boot updater that allows you to change the startup animation etc...

Is there anyway to install windows minus this partition ?

Just install it in mbr mode. There are plenty of guides.
when you boot from windows media, make sure to select the item without uefi before it.

on an asus board, there is two items for a uefi and mbr bootable media, (either in the bios boot section or the f8 boot menu shortcut).

listed as for example

corsair flash voyager

uefi - corsair flash voyager

make sure you choose the non-uefi labeled item

then wipe the drive and install as normal
