Ridiculously slow transfer rates

Hey Guys,
I've got a pc running vista ultimate x86 with two seagate 500GB drives in a raid 0 for storage which are connected to a PCI sata card, there is also another 500GB drive connected to the onboard sata. Now the problem is this, if i put the spare 500gb drive into a usb 2.0 external enclosure and copy to the raid i get very fast transfer rates. Now if i put the drive in the machine and connect it up to the onboard sata and copy to the raid it takes a ridiculous amount of time in the region of 18 hours to copy 9GB. What could potentially be the problem, all drivers are installed correctly. The sata card is an Adaptec AAR-1420SA 4-Port SATA-II RAID Controller and the mobo is an Asrock Conroe945G-DVI (Socket 775) PCI-Express DDR2 Motherboard.
