I currently have a Home Server Running Microsoft Server 2012 Data Centre. On this server I have FreeNAS running under Hyper-V.

The Host and Guest OS both have separate Local IP addresses. If I connect locally, everything works fine.

I have enabled port mapping on my router for HTTP/HTTPS/SFTP traffic to point towards my FreeNAS Virtualised Machine. However, using my Domain Name, or Public IP address it cannot reach my FreeNAS machine. When port mapping to the Host (Server 2012) there are no issues.

It is to my understanding, if it works locally, then as long as the ports are mapped correctly it should work externally as-well.

So to some up my question, would you guess the issue as to why it can't be reached externally is down to the FreeNAS OS its self (Guest OS) or the Windows host.

Perhaps Server2012 is hijacking the traffic on the ports specified. What sort of Network connection have you got between your server and virtual machine? Is it set up as NAT or bridged or pass through?

I would try a bridged connection, it works fine with my Virtual pfsense VPN server setup on VMPlayer.

Bridged.
