Two options
Set it in game and set control panel to application controlled
Set 2xAA in game and set control panel to enhance, to whatever AA mode you want.
Usually though if the game supports a high enough AA level on it's own just use application controlled.

I have my control panel to apllication controlled as forcing FSAA thru the control panel can cause problems.
If a game does not have FSAA I use a game specific profile to force FSAA, if a game runs very well I use a game specific profile and I set it to enhance the application and use 16xCSAA for instance.

Yes, set to 'application controlled' then setup within each program individually.
