Am I right in saying that if a game only uses 2 cores then a four core Intel Core i7 2700K at 4.8GHz (less expensive) will make the game run faster than a six core Intel Core i7 3960X at 4.2GHz (more expensive).

Correct.

The 3960x does have more L3 cache, which will increase performance. However, will not outperform the 2700K if running at stock.
 
Also the fact like you say most things only use 2-3 cores which means a hex core will be sitting with 4 physical cores doing nothing most of the time... the extra cache is nice and is mainly what adds to the expense of the 3960X but with 3-4 cores sitting idle most of the time it's not really worth it.
