Would it help Skyrim in anyway by putting the core Skyrim installation on the SSD but keeping the mods from Mod Organzier on a old mech drive?

Or should I just bite the bullet and put it all on the SSD?

By mods, are you talking about the mod installers or the data files the game uses? If you're talking about the files that the mod organiser refers to, then no, it won't affect the game at all; it would only increase the time needed to add or remove mods to the game.
