slower boot when multiple hard drives

I have recently upgraded my gear (see my sig) and as such after the fresh install of windows 7 on the SSD the windows flag glow screen appears for about 25seconds, my previous install it was a matter of 5-10 secs.
I have narrowed it down to having other HDD's installed, when i disconnect all HDD's the boot up time is back to 5-10 secs. I have tried with each HDD connected to see if it is a dodgy drive, but when any is connected the boot is slowed down.
In the BIOS i have it to boot from the Vertex2 only.
No other external HDD drives are connected, Keyboard and mouse only USB devices connected.

ok numpty that i am, i have only gone and installed windows 7 as IDE mode. And windows 7 is fully configured now, grrr

I have tried running the registry setting mentioned on MS website
run regedit.
- go to HKEY_LOCAL_MACHINE/System/CurrentControlSet/Services/Msahci
- right-click Start in the Name column, and then click Modify.
- In the Value data box, type 0, and then click OK.
- exit the registry editor.

I have rebooted and changed to AHCI, however i get the message "reboot and select proper boot device or insert boot media ....."

I have to change bios back to IDE to boot to windows. Does anyone know of any other steps to get boot device AHCI enabled. other than reinstalling windows.

I have swapped the primary ssd onto SATA3_1 as per Kev suggestion, bingo I am able to run in AHCI mode, nice one.

the windows glow flag doesn't even show for 1 second. however plug my dvdrw, WD raptor, additional 60gig SSD and 1TB hard and flag glows for 2 seconds, which is still fine.
However plug in my Seagate 2tb drive the flag glows for at least 20 seconds, which is really annoying.
Any ideas?
