Sniper G1 z170 ( PCIE ) Problem

Hello I have the above motherboard and was hit with a strange problem this evening,

PC wouldn't post it was stuck in a loop on --> off on off in a loop, i removed the cmos battery and it posted without my GPU plugged in. And now have discovered it will post and power on in the 2nd pcie Slot on my board

so my question is is my board broke ?

yes it goes back to square one where i have to remove the cmos battery again...

Does going into the BIOS and disabling the integrated gfx help?

I was going to also suggest building the board outside of the case or maybe loosening the cpu cooler a wee bit in case its somehow bending the boards PCB, thus affecting the cpu to pin contact.
