Sometimes v low fps

I have an odd situtation that 1 in every 4 or 6 boots, I will get very low fps in all games. I usually test using Heaven benchmark straight after boot and usually I get 45 fps but in these instances I get 9 or 10.

All games are very slow and I can even notice it in streamed video.

A reboot usually clears things up.

Things I have tried:

1) Update BIOS
2) Update nvidia driver
3) Install Intel RST driver and check SSD benches are OK - they are
4) Check for CPU throttling - none. CPU running at full speed
5) Check CPU and gfc card temps (all OK CPU at 60 and GPU at 45)
6) Check GPU is running at full speed (memory plus clock) using EVGA precision - yep running at full speed

I'm totally at a loss as to why this is happening. I would prefer to solve this than wipe windows and start again in the hope that works

My specs are:

i7 4770K (clocked to 4.2, but this happens at stock speeds too)
16 gig Viper venom red PC2400 RAM (happens at stock speeds too)
EVGA GTX 780 SC
Win 7 64 bit
Corsair Neutron GXT 120GB SSD for OS
Samsung 500GB SSD for Data

Might be a long shot, but see if you can change PCI-E from Auto/Gen 3 to Gen 2 in the bios. I had a similar thing with my 7990, only I would lose crossfire and Heaven would run at 7-60 fps, instead of the 25-160 fps. It would act as if the drivers were not installed properly, when they clearly were. Changing motherboard settings from Gen 3 to Gen 2 actually stopped it happening.
