i just got my HD3850 in my shuttle and it was tight at first but there is at least 18mm spare and i think that the 8800GT is a few mm shorter than the 3850 so should fit.

single slot cooler?

It would fit fine, I don't think the 8800GT is as long as a G80 GTS and those would fit.

As for OS - Windows VIsta Home Premium x64. Unless you want the Ultimate extras, but make sure you get x64 whatever you do. :)

think i would rather go for a 8800gts 512mb(or even an old 640mb). the gt is said to be noisy and hot. which isnt what i would want in a shuttle.

as for your os personally i would go for a duel boot 32bit XP and 64bit vista. best to install XP and then vista btw unless you want to modify your boot.ini

I would probably go with a q6600 also ....and just to be an uber geek I'd go for the 4x2gb kit and have me 8gb :p

seems fine to me mate. Don't worry about the gfx card it will be fine, I've got an 8800gts in mine and although it was a tight fit it went in, so a single slot card should be no bother.
