Steam Big Picture. Is there any way of disabling controller support per game?

I have the big picture on my 42" monitor and using the controller for navigation. Just wondering if you can disable controller support for certain games that I wish to use KB and mouse. Every time I play a FPS for instance, it seems to default to me wanting to use the controller.

Is it best to just use the mouse to navigate?
