SC - you build your army and have the opportunity to change your tactics and units on the fly.
M:TW2 - unless you know what you are doing you could actually loose the fight with your selected army before you have entered the battle field. You could then loose at the deployment phase if you deploy wrong. you only have the army you field, no chance to replace them and very little options to change tactics - not as much as SC anyway. I think M:TW2 is more like a game of chess
I have both and to be honest TW overwhelms me with the options and depth. I personally prefer SC. But both are very good games and very different in their own right.
