'Swapping' Boot Drive

Just got myself a Vertex 3 to replace my current HDD with all my files on it. The plan is to install Windows on the SSD, reinstall my programs, then remove the windows installation from my old HDD (while keeping my HDD as drive C) while retaining all my files. Is this doable and if so, how would you go about doing it?

The reason I want to keep my HDD as C is because I have a film project on the go and if the programs lose the location of the original media, I'm in a world of hurt! Do you think it will work properly afterwards?
 
Would you not be better off (space permitting) cloning your old drive onto the vertex, the formatting the old drive and using it as storage?

Hasn't this been advised against, because SSDs align things differently to normal HDDs?
