System drive SATAII0

I'm about to start a new build and would like to know if I connect my HDrive (C) into the SATAII0 connector.

Gigabyte GA-X48-DQ6 MB

And

My Noctua NH-U12P has a 3pin plug, would it be ok to plug it into the 3 pin connector, Its just in my other PC the cooler has a 4pin plug.

Yes, the hard drive plugs into the Sata II - 0 port. (Yellow, Purple is for RAID)

The 4th pin is only for PWM control if the fan supports it. You can plug the 3 pin fan into the 4 pin header just fine. (Whichever is marked as Cpu fan).

Thanks. On the MB it says CPU_fan 4 pin connector and the 3pin is called NB_Fan

Plug it into the 4-pin cpu fan. The 4th pin is intentionally offset for the pwm funtion of certain fans.
