Temperature Probes

I recently bought a fan controller and was wondering where the best place to put the temperature probes are.Also is it a good idea to put my CPU fans onto the controller or leave them on the motherboard.
 
Knowing what case and fans you have would help

At a guess 1 in your CPU cooler exhaust and 1 in your GPU cooler exhaust tocontrolt corresponding intake fans feeding air to them. This will mean as CPU get hotter the fans supplying intake air to it speed up.. same for GPU intake air fans.
 
Case: Corsair 650D
Fans: 1x200m coolermaster megaflow (Front Intake)
2x140mm silverstone AP141 (Top Exhaust)
1x120mm Corsair stock(Rear Exhaust)- Replacing with a 140mm soon.
Fan Controller: Scythe kazemaster KM01-BK
 
Basically put them wherever heat is produced but also where the fan attached to that probe can actually have an effect, so don't go placing a probe on a hard drive at the bottom of the case and have the attached fan at the top of the case.

I only use two on mine to control fans. One at the top rear of my case (it's just sitting on top the fan) for the rear exhaust and one nestled in the cables for my graphics card for my front mounted fan. I just leave the rest bundled in the drive bay the controller sits in.

I also run one to the outside of the case to get a reading of thwe ambient temperature and how it compares to the heat inside. It's not accurate of course but it's better than nothing.

I always recommend leaving the CPU fan controlled by the motherboard as it can react better to increases in CPU temps.
 
I put one probe's on my CPU block, one on my GPU block and on the backplate of my VRM's and CPU block mount.

I would leave your cpu fan's to be controlled by your CPU.
