Im wanting to add change my M2 HDD

Currently have an NVME WD Blue 250Gb in the upper M2 slot above the GPU
Have an RTX 4080S in the top x16 slot and an X-Fi soundcard in the lower PCI-E x1 slot.
Also a 1Tb SATA SSD, a 480Gb SATA SSD and a 4Tb Mech HDD

I want to put a 2Tb WD Black in place of the 250gb drive but will it cause an issue if i move the 250Gb drive to the second M2 slot?

Will everything still work as expected or will i lose the use of the x1 PCIE slot or any of the SATA ports?

Nope it doesnt look like it will affect anything as B650 doesnt really use the PCI Gen5, your GPU slot is Gen 4 x16 connected to the CPU, your first M.2 Slot is the only Gen5 device connected to the CPU and the 2nd M.2 Slot is Gen 4 also connected to the CPU, thats all the CPU's lanes used up, just transferring data at Gen 4 rates instead of Gen 5, the PCI-e x1 slot that you are using is connected to the chipset.

It seems that only the 3rd M.2 slot shares its lanes with the 2nd x16 slot (x4 electrically), so choose one or the other there.
