I bought a dual core phenom II 560 stock 3.3ghz while back, unlocks nice into a quad.

My mobo gives me the option to run as dual, tri or quad. When using 3 core's can use core 1+2+3 or 1+2+4.

Thing is as a quad, or any option with core 4 cant get stable over 3.6ghz but as a Tri core (using core 3) can get near on 4ghz.

My PC is used mainly for gaming, and I heard not many use 4 cores so was wondering whats my best bet a 3.6ghz Quad Core or 4ghz Tri Core!?
 
Depends on the applications. DX11 gaming which utilises all cores will run better on a slightly slower quad for example.
 
I would try run a few games and see what you feel is better. For older games the three core 4ghz will be the better option, but on newer games the four core 3.6ghz will definetly be the winner.

I think I would stick with three core, from what you have been saying about core 4 I have a feeling it may have a few defects in it :p.
