USB 3.0 problems

I'm having a strange problem with my USB 3.0 ports. Sometimes I can plug a USB drive it and Windows 8.1 doesn't pick it up. I don't touch the drive, restart the computer, the USB drive flashes as normal and the BIOS picks up the drive when detecting USB devices - then when Windows loads, the device is then detected. All without me touching the drive at all.

Any pointers?

Secure boot enabled? If so do you also have options for not having USB enabled during boot?

Upgraded Windows, using correct chipset driver?
