USB3 Driver issue?

So I think this is a driver issue. Basically, it seems like sometimes the ports/device get stuck in usb2 mode & refuse to play nice until a reboot.

What will happen is, you plug a usb 3 device in, it operates at usb 2 speeds. Sometimes unplugging and plugging it back in, will sort it, but other times it needs a reboot.

I don't think it's a hardware issue or bad connection, as when a device is refusing to operate at usb3 speeds, just rebooting will switch it to usb3 speeds. Don't have to fiddle with it, or unplug it. Same deal on the occasions that it has seemily gotten stuck in usb2 mode, no amount of plugging/unplugging will get it out, only a reboot will cure it.

The other thing is, occasionally (I think it's done it twice), it seems like it's refreshing all the usb ports when a device is plugged in as my mouse has gone off/on.

I think it's a driver issue as I had none of these issues until the Windows 10 anniversary update that replaced the Intel usb 3 driver with one provided by Microsoft.

So I think it's just the Microsoft one being meh, but I can't get the Intel ones back, as Win10 refuses to let me use them :(.

Board is a Gigabyte GA-X99-SLI.

Looking at the manual it seems all USB 3 ports on the back is controlled by the Renesas chip. Does the Intel controlled ones (the front) do the same thing as well? Or vice versa if you already tried the Intel ones.
 
I don't really use the ones that go through the Renesas hub on the back much. The couple of times I have used them, it's been fine, but I wouldn't say I use them enough to confirm the issue is not there.

I have 2 intel ones on the back via a backplate (2 usb 3 headers on the board, one to front ports, , one to backplate with 2 ports on), where my card reader is and that is always in usb 3 speed, but that's always in, so is there when Windows starts & the issue never seems to be there if something is in when Windows starts.

I had the system for around a year before the Anniversary update, and never had an issue before.
