Using 2nd PCIE slot for 1 card

Hi guys just need to know if i put 8800GTS in the 2nd PCIE slot on my Asus Mobo (x16) will be the same as putting in primary blue slot?

the reason is it will be away from Ninja cpu cooler and stay cooler in the 2nd PCIE slot.

i'll be using 1 gfx card

I don't think you can, as the 2nd PCI-E slot only runs at 1x if your not using 2x cards, not 100% though.

both slots are gfx card slots are x16 got 2 6800 ultra running at x8 in sli but single its x16

If thats the case should be fine then, if it doesn't have to be in Primary slot when only using 1x card.
