I want to build my first water cooled PC and want a windowed tower case that supports vertical GPU installation. Any suggestions please.

Thermal take have a number of cases that allow you to do that, from the Core series or the view 27. I believe inwin are also releasing an updated 303 with that functionality

I have a ThermalTake Core X9, it is however huge!

Do you mean upright or actually vertical? For the latter, you want the Silverstone FT series cases, with preference going to the FT02.

I assume that my options will be even more limited if I want USB 3.1 support?
I'm thinking about boards like the Asus Maximus Ix.

Cooler Master sell a separate mount for GPUs in their online store (so not sure if I can link to it). Also not sure if it will fit in any case, or just theirs, but you could look into it. They call it "vertical graphic card holder".
