I'm trying to use this in conjuction with AutoGK.

However VirtualDubMod keeps freezing around halfway through 2.5GB, I'm using it in vista 64. Not sure if that makes a difference. Any ideas on why this is happening?

Reinstall the aGK rippack/codec pack?

Give StaxRip a try, it's like aGK, but will download the needed dependencies for you.

The 64bit edition of Virtual Dub (not mod) has given me absolutely zero problems with Vista64...

Vdub works fine with Vista x64 here :\

The 64-bit version is a bit crap regarding plug-ins and so on, but the 32-bit download works fine for me.

@OP: Have you tried exporting chunks at a time, and then appending (joining) the exported chunks, or does it happen when you're loading the file or something?

Everything Gordian Knot does is dumbed down. It's best to learn to script AviSynth, you'll get better results and with the correct calculators etc, you can create target output sizes (i.e. 5000kb/s or 716555mb filesize).

I'll give it a go, care to post the script you use?

Also if I wanted a file size output around 5GB?

just encoded the same video at 6.2GB I cant tell any difference between that and the 1.6GB version. So I think I'll set it to around 2GB, just to be on the safe side.
