Vista x64 Disk Cloning

Had a problem a while ago and forgot to post about it. I upgraded my disks recently and used both ghost and acronis to try and clone a disk with a C: and D: drive on. The disk clone appeared to run through ok but when i booted off the new disk it had swapped the C and D drive around. Windows loaded but very vey slowly then when i got in nothing worked as all the paths were broken.

Has anyone come across this before? In the end i just reinstalled but would like to know in future what to do, i've cloned 100's if not 1000's of machines in the past and never come across this before.
 
id like to know this. Im currently testing my Vista64 on my pc with a old HDD, and would like to clone it to my Raptor in a few days. Raptor will then become C drive, and the current Vista drive will be formated and put back in as D drive.
