Only the -'part' the '|' part is the bit about 40cm long and will be the stagnant part.
In which case taking out the 40cm bit in itself will do nothing to gain you back any flow, as there is nothing flowing in it to cause friction losses. You could have had 3 yards of tube to the fillport if you'd like and you'd have the same overall loop friction loss. You may gain a very very slight amount as you are taking out an effective souce of water shear, i.e. the bottom of the T, but it is going to be naff all in the grand scheme of things.
