Weird electrical fault (MX5 mk3)

I have had my MX5 mk3 (hardtop) for a couple of years now and last week it went in for its 4 year service. Yesterday I drove to work as normal and everything was fine (apart from hitting an almighty pot hole with both left side wheels). When I finished work I went out to my car, and turned on the engine, both windows dropped about an inch. I tried to bring them back up, but the window buttons did nothing (not even the usual click sound).

As the windows drop like this when the roof opens, I thought it was this, so I opened the roof part way and closed it again, and although the windows moved when the roof was part open, as soon as I closed the roof lock, the windows dropped an inch again.
So after fiddling about opening and closing the roof a couple of times, I finally fixed it by turning the engine off and on again with the roof lock open, and then the windows stayed closed even when the roof was locked.

Come this morning, exactly the same thing happened again. I also tired fully opening the roof, but still the same issue on first start-up.

Does anyone know what could cause this, or have seen this sort of thing before? It is going back to the garage for replacement of a worn anti-rollbar bearing on Thursday, so I will ask them about it then if I haven't figured it out.
