Weird problems

Recently I've been having some issues with my PC.

Spec is:

Core i5 4670K
MSI Z87i ITX
8GB DDR3 2133Mhz
GTX 670
250GB SSD, 500GB HDD, 1TB HDD
450W Silverstone SFX PSU
Windows 8.1

When I come to turn it on in the morning, the USB ports on the back won't work until I do a BIOS reset to defaults. Then they work fine until I turn it off again for any length of time. The USB ports on the case using the headers work fine though.

Another issue is with my 1TB HDD disappearing or sometimes not spinning up when I power on the PC. Is it likely faulty? Or could this also be related to the USB issue? Is my motherboard broken?

It's driving me mad. I did a complete format and reinstall of Windows yesterday to try and solve, as I thought it may be driver related, but it's made no difference. I've also tried disabling the Legacy USB, xHCI and other USB options in the BIOS apart from the controller itself, no avail.

Now its giving me the "Reboot and select proper boot device" message and I can't get it into Windows. Ugh.

I've tried all combinations of SATA and power connectors, hard drives and SSD, individually and together.

Any ideas anyone? Could it be something simple like the CMOS battery?
 
Okay, I solved some of the problems.

Formatted again with just the SSD in, seems to be working fine.

Tracked the USB problem down to the USB speakers I was using, if they're left plugged in when I turn the PC on, they prevent any of the USB ports from working. Odd. So I'm gonna replace those.

However, the hard drive problem still remains... sometimes it's recognised, sometimes it isn't, sometimes it spins up, sometimes it doesn't. Is it likely on the way out? Is it worth just replacing it with a new one?

Am I right in thinking the Blue will be more reliable since it isn't powering up and down on its own?
