what parts can be shorted ?

I mean really .. if you follow the instructions to the letter from EK
and the Waterblock has performed under water until you have one little accident that means you gotta strip it and start again . .

so when installing a waterblock on a HD5870 v2

what parts on the GPU PCB should be avoided to contact the water block to stop it shorting out ... it's driving me insane at the minute

It shouldn't really touch any...
It should only cover the memory and core, anything below that level shouldn't make any contact.

Its not at all hard to install a waterblock....

got washers on each screw? Inbetween the block and card?

if not them your kiling that card and its your fault

It doesn't use a backplate, so my only thought is perhaps one of the screws is shorting it out. Perhaps try thin washers?
