What to do when Ntune finished

Hi,
Have run a couple of coarse ntunes and it show'd system up ay 3750,
How do i save the settings it has found,have save the profile into the allocated folder-then what?

Well,Have spent 3 hours doing a fine tune,done what i thought was correct,rebooted and back to where i started. lol.

Any 1 with help.
