I've just installed a new HDD.

Before I removed the old drive I backed up my email messages, accounts etc. with the export tool. Unfortnately I then forgot to transfer this onto a flash drive so all was lost, or so I thought.

Having just installed Windows live mail and adding my accounts all of a sudden I'm downloading messages from January of this year, how is this happening?

I can only guess that the messages haven't actually been removed from my mail server but I've really no idea.

Does anyone know?

If you're using live mail to access your hotmail inbox, then the emails won't be deleted on the server unless you actually specifically delete a message in either the live mail client or by logging into hotmail via browser (Kind of similar to how imap works)

When you set up your email account you need to apply the following for the deletion on the server to work, if that is what you want...
