EDIT: Never mind I've sorted it now, my cousin helped me out on msn, this is how I fixed the problem incase anyone else has the same problem:

I had to copy the Mozilla folder from:
C:\Windows.old\Users\scotch\AppData\Roaming

And then copy another mozilla folder from:
C:\Windows.old\Users\scotch\AppData\Local

and then moved them both to the same location on the new windows installation and then the bookmarks were back when I launched firefox.

Foxmarks

edit ;

using foxmarks with sync your bookmarks to your account and allow you to share them with another computer or to reinstall them to your browser at any time, say after a fresh install

If you're using Vista/7 on both machines, you didn't need to do anything with the folder under Local. It's only your cache, which'll be recreated anyway.

click bookmarks
click organise bookmarks
import and backups

this. if all you wanted was bookmarks just use FF to export or back them up, either as html or json. And then copy to new install and import/restore them.

A lot cleaner than copying over the whole folder(s).

That wouldn't work if the bookmarks were in a profile in an old install that Firefox wouldn't even see (though i agree that copying places.sqlite would be cleaner than the whole folder)...
