Which connection?

Currently got a BenQ GL2240 monitor and a GTX 550Ti graphics card. The 550Ti has "Two Dual Link DVI-I, Mini HDMI" where-as the monitor has "D-sub / DVI"

Currently got them connected by a converter. Which connection would be best?

The BenQ is nothing special as in, it's not 120hz, it doesn't run a resolution greater than 1920x1200 (only 1920x1080 even). This means your dual-link DVI will be using a single link signal which is the exact same signal (mini-)HDMI is using.
D-sub is an analog signal unlike DVI/HDMI. This causes it to be more sensitive to interference, usually monitors that have both analog and digital inputs are better off using the digital signal as well as they do a poor job at converting the signal (TFT screens always need a digital signal in the end).

In short, DVI -> DVI or HDMI -> DVI are the preferred ways to connect both devices to each other and they're equally good.
