Which header for AIO system

First time using AIO system (have done full water-cooling system before) and would like to know which header should I plug the system in ? AIO is Arctic freeze ii and motherboard has 1x CPU fan header and 1x water cooling CPU fan header.
 
What motherboard is it?
On my motherboard (MSI B450 Tomahawk MAX 2) the AIO fans connect to the CPU fan header and the pump connects to a header marked Pump/Fan, so I'm guessing it would be similar for you - fans to CPU Fan header and the pump to Water Cooling CPU Fan header, that way the mobo can control fan speed and pump speed via those two headers.
 
Ah just missed your post, thank you ! Should I put it on auto or pwm in bios settings ?

Put it on PWM. Auto could mean anything so best to be sure which setting you are using. Adjust the pump speed via the bios and away you go. If i get time I will go upstairs and check what settings I used with my Freezer II. will also check which header I plugged mine into.

It appears I have mine plugged into the pump header on Msi Tomahawk B550 mobo, I am not sure that is correct and it looks like it should be in cpu header. I have it set on pwm with a standard fan curve and it seems to be working just fine , idles at 950rpm. It is on my back up pc and having issues getting ram to run at anything faster than 2133, have to reset cmos and start from scratch tomorrow so cannot check anything else at moment.

I actually tweeted Arctic and they said it should be plugged into CPU fan header. That's for having a look though, much appreciated. I'll change it tomorrow, hopefully it will all work ok. Good luck with sorting your pc out as well.
